I'm not sure why this is happening, and I even updated to the latest unstable version of Cog. Tracks will randomly crossfade and it the player will freeze near the half way to end part of the song.
I REALLY love this player since it plays Flac very well and has the simple file finding sidebar that allows you to drag different albums to your playlist, but I wish it would be updated and become a more stable player.
If anyone has suggestions on how to fix these issues or can recommend a temporary different application that is similar to Cog but more stable (not itunes with Flac patches 
) I would really appreciate it.
Thanks to Cog developers for building a great app, my only suggestion is to work on stability.
